L’agente dei Servizi Segreti Ethan Burke arriva a Wayward Pines, in Idaho, in cerca di due federali scomparsi, inclusa la sua ex partner Kate Hewson, cui era molto legato. Svegliatosi in ospedale dopo uno strano incidente stradale, Ethan teme che qualcosa di oscuro stia accedendo in questa città apparentemente idilliaca abitata da personaggi indecifrabili quando scopre di non poterla lasciare, come tutti gli altri. Mentre lui indaga sui misteri che circondano Wayward Pines, con grande sacrificio fisico e mentale, sua moglie Theresa e suo figlio Ben, preoccupati di non avere sue notizie, si mettono sulle sue tracce.
